Join Dr. Bernhard Palsson, renowned scientist and professor of Bioengineering at UCSD, for this 3-day intensive course focused on helping current university faculty, life-science researchers, and others gain an advanced understanding of the cutting-edge field of Systems Biology. Through the combination of lecture and lab based instruction, participants will explore the molecular- and engineering-levels of biology and gain a thorough understanding of the developments in this new field.

The course focuses on:
  • Reconstructing biochemical reaction networks using heterogeneous data sources

  • Characterizing the topological properties of the reconstructed networks

  • Determining the functional states of networks and how to compare computation with experimental results

    The Oxford Bioinformatics Programme which offers flexible opportunities for part-time study in all areas of bioinformatics, has developed a week-long course covering the rapidly developing field of systems biology.

    Systems biology aims to build a multi-disciplinary framework for understanding biological problems. Systems biology brings together mathematicians, statisticians, physicists, engineers, computer scientists and biologists to try and achieve a more fundamental understanding of biology. The course looks at the fundamentals of systems biology, encouraging delegates to think in new way, to see that biological phenomena often span many orders of magnitude in both space and time and occur over many levels of regulation. Consequently, the course takes a multi-theoretic approach as no theoretical technique is suitable for all scales.

    The standard rate for the course is £1350; a discount rate of £945 is available to members of academic institutions and the NHS.

    Molecular Evolution has become an essential tool in molecular biology, where comparison of sequences and structures from different model organisms and species has often given crucial insights. This module will discuss both methods of molecular evolution and biological results of these methods.

    The course emphasis will be on the systems biology of morphogenesis and spatial dynamics. These two themes are well represented by participating faculty expertise from departments affiliated with the Center for Complex Biological Systems (CCBS), the Laboratory for Fluorescence Dynamics (LFD) and the Institute for Genomics & Bioinformatics (IGB) at UC Irvine.

    The Computational Modeling in Biology Network (COMBINE) is an initiative to coordinate the development of the various community standards and formats in systems biology and related fields (http://co.mbine.org/). In 2010, the systems biology standards community inaugurated a new, broader series of meetings to replace, among other events, individual SBML, SBGN, and BioPAX meetings, and create a common platform for allied standardization efforts. The annual COMBINE meeting is a workshop-style event with oral presentations, posters and breakout sessions. It provides an opportunity for the different communities to meet and discuss their standardization efforts, with the aim of working more closely together to ensure smooth interoperability between the standards.

    COMBINE 2011 will include sessions about encoding biological pathway semantics, encoding mathematical model semantics, visual representation, interoperability, model simulation and analysis, tools and databases applying the standards, and similar topics. We will provide a more detailed agenda in the near future. Please refer to the meeting website for the session schedule and detailed information:

    Oral presentations will be selected from the submitted abstracts. Abstracts are welcome for posters and talks addressing topics such as the various standards encompassed by COMBINE (BioPax, SBGN, SBML, SED-ML), associated standardization efforts such as MIRIAM and the Systems Biology Ontology (SBO), and related standardization efforts like CellML or NeuroML, as well as for presentations of software systems using these standards.

    The purpose of the EvoSysBio meeting is to explore, how to best bring together evolutionary biology and current systems biology and what new insights might result from this. Evolutionary systems biology analyses critically depend on our ability to build and analyze quantitative models of dynamical systems. Many important questions will require such quantitative analyses on scales that demand full automation. Appropriately designed problem specific programming languages are a powerful way for achieving such automation. The purpose of the associated workshop on modeling languages is to collect examples for what analyses might be desirable and how a modeling language might look like that could facilitate this.

    We are pleased to announce the hackathon-style summer school to be held next year in Rostock, Germany, with the aim of developing an open version of the Karr et al. whole-cell model (http://www.ncbi.nlm.nih.gov/pubmed/22817898).

    The primary aim for the participants of the summer school is to learn about standards for modeling and simulation in computational biology. But a secondary aim is to enjoymodeling, coding and diagramming the whole-cell model using openly available software and COMBINE standards (http://co.mbine.org). 

    An anticipated outcome of the event is a roadmap for future developments needed in the different standardisation efforts involved in the summer school. Together, we want to answer the important question: "What is missing in today's standards?" We believe this will help provide guidelines for COMBINE. 

    In total, we will accept up to 50 students (PhD to early postdoc level), who will be fully funded through the Volkswagen Foundation. The application form is open until the 31st of October.

The growing field of Systems Biology of Infection aims at uncovering the complex host-pathogen interactions necessary for pathogen invasion. This multidisciplinary field relies on imaging, modeling, systems biology and infection biology to solve those crucial questions. Building on the success of the June 2013 ''Systems Biology of Infection''conference, the second edition of the symposium will focus on the latest progress in the field and will feature expert researchers from around the world.

    The "Computational Modeling in Biology" Network (COMBINE) is an initiative to coordinate  the development of the various community standards and formats in systems biology and  related fields. The five meeting days will include talks about the COMBINE  standards and associated or related standardization efforts, as well as presentations  of tools using these standards. Oral presentations will be selected from the submitted  abstracts.     Course Overview

    The Center for Reproducible Biomedical Modeling would like to invite you to participate in a monthly online cell modeling seminar beginning Tuesday November 6th.

    Predictive models of cells are needed to understand biology, rationally design microorganisms, and precisely treat disease. Numerous challenges must be overcome to develop predictive models of entire cells. This seminar aims to stimulate discussion about how to overcome these challenges and foster an interdisciplinary cell modeling community.

    Tools for Systems biology modeling and data exchange: COPASI, CellNetAnalyzer, SABIO-RK, FAIRDOMHub/SEEK

    During this 3-day course, attendees will learn basic techniques for modeling of biochemical networks including data access and storage due to the FAIR principles. The first day introduces kinetic modeling techniques which will be illustrated and exercised with COPASI. The second day continues with principles of stoichiometric and constraint-based modeling coupled with hands on exercises using CellNetAnalyzer. The third day SABIO-RK is used as a resource for kinetic data and FAIRDOMHub/SEEK is introduced as a data and model management platform fitted to the needs of systems biologists. The hands on exercises throughout the three days will ensure that attendees become familiar with the software tools and with analyzing, creating, editing, importing, simulating and storing biochemical networks.

    The aim of this day and a half long workshop is to gather a multi-disciplinary group of experts from both Academia and IT/Parmaceutical Industry who recognize the applicability of machine learning and computational methods in systems medicine, as a first step on the path to personalised medicine. They will discuss the ways that artificial intelligence and systems modelling can be applied to issues relating to medicine and healthcare using best practice to detail the synergies and interfaces between the different scientific communities and IT industry. 

    The event will run from 12pm-5pm June 11th to 8.45am-4pm June 12th and will host 14 invited speakers.
